The Mariners fell behind to Patrick Gerhardt's 34th-minute opener, but responded through a Daniel McBreen penalty a minute later.
Mitchell Duke won it for the home side four minutes after coming on as a 61st-minute substitute and they are three points behind the Western Sydney Wanderers.
In the day's other game, Perth Glory drew 1-1 with Adelaide United.
Adrian Zahra put the Western Australians ahead in the 58th minute but Jake Barker-Daish got the visitors a point in the last minute.
