Dagoberto fired Ricardo Gomes' side ahead after 29 minutes when he headed home a Hernanes cross while Leo Lima doubled the lead moments later from Washington's pass. Man of the match Washington set the seal on the Brazilian side's victory when he netted the third early in the second half.
"It was a great triumph that put us in a qualifying berth," said Dagoberto. "I think we have improved and I hope we can continue at this level and give more joy to the fans."
The move wins Sao Paulo onto nine points after four matches, while defeat for winless Libertad ensures their elimination.
In Uruguay, hosts Cerro stayed top of Group 5 with a goalless draw against Brazilian outfit Internacional. "One point is not a negative result. It was a hard game as they have a well-balanced team," said Inter defender Sorondo. Cerro, now on seven points, remain two points clear of Internacional.
In Group 1, Medellin held on for a point in a 0-0 draw with Racing despite the dismissal of striker Cesar Vayoles.
