The defending champions were stunned by two goals in the opening seven minutes from Paolo Guerrero and Eljero Elia, but restored parity through efforts from Zvjezdan Misimovic (52) and substitute Obafemi Martins (56).
However, Hamburg regained the lead with Mladen Petric's 75th-minute strike before Romeo Castelen made certain of the points in the dying seconds.
Hamburg join Bayer Leverkusen and Schalke on seven points, one ahead of Wolfsburg who suffered their first defeat of the campaign.
Elsewhere, Werder Bremen got off the winning mark with a 3-0 success at home to Borussia Monchengladbach. Claudio Pizarro scored twice in the first half for Werder with Naldo putting the result beyond doubt two minutes from time.
Bochum also enjoyed their first three-point haul of the season with Anthar Yahia's 49th-minute goal enough to take them past Hertha Berlin.
