Daniel Matsau scored the only goal after 87 minutes.
South Africa join Nigeria, Cameroon and Morocco, which had qualified as winners of their respective groups.
The final draw for the men's and women's Olympic Football Tournaments will be held on 3 June 2000 in Sydney. The ceremony is scheduled to take place at 11.00 am at the Sydney Town Hall.
